As a prelude to the 15th ISISM & 13th ISIBIO 2026 symposium, this dedicated pre-conference program bridges national biological resource strategy with rigorous hands-on laboratory application. Jointly organized by Perhimpunan Mikrobiologi Indonesia (PERMI) Cabang DKI Jakarta in strategic collaboration with the PUI-PT Center of Excellence for Indigenous Biological Resources – Genome Studies (PUI-PT CoE IBR-GS), FMIPA Universitas Indonesia and the Perkumpulan Pengelola Koleksi Biakan Mikroorganisme Indonesia (PPKBMI), this two-day event features a high-level national policy webinar alongside an intensive practical workshop. From Illumina Reads to Bacterial Genome Insights: Genome Assembly, Gene Annotation, and Functional Downstream Analysis

Step into the era of high-throughput microbial genomics prior to the 15th ISISM & 13th ISIBIO 2026 symposium. Jointly presented by the Perhimpunan Mikrobiologi Indonesia (PERMI) and Universitas Udayana, and proudly sponsored by PT Auror Biosains Nusantara in collaboration with Adaptor Genomic Sciences Ltd. (Taiwan), this intensive workshop delivers practical, end-to-end bioinformatics training on transforming raw bacterial sequencing reads into actionable biological discoveries. Under the direct mentorship of genomics scientist Yi-Fan Chiu (Founder & CEO, Adaptor Genomic Sciences Ltd.), participants will navigate real-world computational workflows using bacterial Illumina paired-end data. The curriculum takes you step-by-step from raw read quality control and de novo genome assembly (Shovill) to reference-guided scaffolding (RagTag), automated rapid prokaryotic annotation (Prokka), biosynthetic gene cluster (BGC) mining, and antimicrobial resistance (AMR) gene profiling. Combining morning theoretical lectures with afternoon guided Linux-based practical sessions, this training bridges computational biology with microbial biotechnology—equipping researchers, bioinformaticians, and postgraduate students with modern tools to decode microbial genomes.

Yi-Fan Chiu, M.Sc. is a genomics scientist and bioinformatics specialist with extensive expertise spanning high-throughput sequencing, de novo genome assembly, and population-scale genomics. He is the Founder and CEO of Adaptor Genomic Sciences Ltd. (Taiwan), a technology enterprise delivering advanced experimental genomics, sequencing strategies, and computational workflows for research and biotechnology applications. Holding an M.Sc. in Bioinformatics from Kaohsiung Medical University, Mr. Chiu previously served as Genomics Technical Consultant and Technical Lead at Genomics BioSci & Tech Co., Ltd., where he directed laboratory and analytical pipelines for over 20 large-scale genomic and molecular breeding studies. His technical mastery bridges experimental library preparation with sophisticated downstream computational analysis—integrating short-read, long-read, and hybrid assembly strategies, reference-guided scaffolding, and functional annotation across microbial and complex non-model organisms.

Session 1: High-Throughput Assembly Analysis Workflow Overview (50 min)

  • Fundamentals of Illumina paired-end sequencing datasets and raw read quality metrics.
  • De novo bacterial genome assembly principles utilizing Shovill.
  • Structural scaffolding via reference-guided alignment using RagTag.
  • Assembly quality benchmarking: assessing contiguity, completeness, and error rates.

Session 2: Downstream Functional & Comparative Analyses (50 min)

  • Prokaryotic genome annotation workflows using Prokka.
  • Mining secondary metabolite potential: Biosynthetic Gene Cluster (BGC) prediction.
  • Surveillance of drug-resistant pathogens: Antimicrobial Resistance (AMR) profiling.
  • Interpreting genomic outputs, identifying pipeline limitations, and Q&A discussion.

Session 3: Raw Data QC & Genome Assembly Practical (50 min)

  • Navigating the pre-configured Linux teaching environment and public bacterial datasets.
  • Executing read filtering, trimming, and quality control (QC) protocols.
  • Running assembly jobs with Shovill and evaluating RagTag scaffolding outputs in real time.
  • Benchmarking assembly quality metrics and assessing contig completeness.
